I'm not sure JL agents at the gate would help with checkin. My very limited experience with JL gate agents at JFK is that they are not very helpful or friendly.
The station manager I believe is an actual JL employee/contractor and I think even is/speaks Japanese. I have also sometimes noticed one more in JL uniform. Most of the check-in and gate agents are AA ground staff in AA uniforms though.. which, well, that is pretty self-explanatory.

The JAL agents will typically move from check in to the gate. There will be no one at the gate until past check in time. There is usually a JAL staff member in the lounges that can help with various matters, can't say for sure for New York, but in other US gateways it is the case. But then comes the question, does the traveler have lounge access.
At least for JL 3 I have noticed a JL staff member at the Greenwich front desk, which theoretically could mean someone could get help from them even without lounge access if the staff member is willing to help. I wonder if the JL staff is there primarily to make sure AA dragons let in JL PY pax though (since the AC is closed late night.)
