For a domestic fare I would go to jal dot co dot jp and select my location/language to be Tokyo/English. I do use a JMB account to make booking easier (don't care about earning miles).
The one time I had an issue was with a schedule change for a flight from KMJ. The earlier departure time didn't work with the bus schedule from Kurokawa Onsen. Had to call Japan (toll-free number) to explain the situation via an interpreter to get the jal ticketing agent to make the change that I needed.
