But did you try to ask A3 to credit the miles in spite of the name discrepancy? I had flights on a third party airline (incidentally, SQ) under my full name, while my A3 account does not include my middle name. I asked for retroactive credit (online, just filled the form) and the flights were immediately credited.

This is extremely useful, thank you. I'm having the same exact issue right now. I bought a few tickets with my middle name on them and the airline websites refuse to add my A3 number because I don't have my middle name in my profile.
This is so frustrating, I've never had the same problem with any other *A carrier before. I usually don't like to put my middle name on them but these next 2 trips have segments involving Japan which can be up to the discretion of the check in agent whether they accept it or not. It's usually Ok, but I've seen enough reports of sticklers to the 'rules' in Japan to start adding it again.
