The "ban" that you received is probably a more or less automated follow-up to any chargeback and does not involve any (re-) review of the underlying issue with your flights.
Even if it goes against how you feel about the situation, your best chance to resolve it with them is to contact them, be a bit humble, and focus exclusively on the facts of the cancellation and refund situation, i.e. no moaning about how bad their service is, how this is all their fault, how you gave them enough time to solve it, etc. Simply state that you would like to resolve the situation, that the chargeback was the results of a misunderstanding and ask them to recalculate the fare based on the cancellation, then let you know whether (they think) you still owe them money.
It may well be a systems issue/misunderstanding on their part where they are looking at the re-issued ticket, seeing 2 utilised flights and not looking at the original ticket or asking themselves why the bank agreed to the chargeback. I think I'll wait and see if they send me anything else and take it from there depending on the tone. Like you say, I will make one last ditch effort to get a human being on the phone and try to get them to look at both tickets side by side and hopefully realise I'm not in the wrong here and have acted entirely reasonably.
It's just a really unfortunate situation because I was hoping to regularly use Emirates to clock up miles between the UK and Australia, but I'm definitely not going to pay them for a flight that they cancelled, that's out of the question no matter what happens. If they get me in hot water with the UAE authorities I would rather shell out for a UAE lawyer to defend my case.
