I arrive in HKG at 1045 and looking at flying (to BKK) on a 1200 flight. Flights are on two separate tickets - if this was a single ticket I wouldn't have an issue. Can/will Cathay transfer bags? And I assume if the incoming flight is delayed, I have no leg to stand on if I miss the connecting flight?

If your first flight is delayed, CX has no obligation to protect you to your onward destination as it was booked under two tickets, but you could still ask if it comes to that scenario.
