I tried this yesterday and after a twenty minute long call with a BOI based agent, they weren't able to resolve it but told me to keep monitoring it and check back later as per this message from the PD page on alaskaair.com:

We are aware of an issue with miles posting for Porter flights and are working to resolve it. All qualifying activity will be honored. Please allow additional time for miles to post to your Mileage Plan account.
