There are two different things to consider here.
For advance schedule changes, they will almost certainly keep JFK-SFO marketed as D1 and operated by D1 aircraft, whether that's the 75S, the new 3NF, or a widebody.
There is always a chance of a day-of-departure equipment swap where a D1 equipped aircraft is unavailable and an aircraft with domestic FC is swapped in instead, but in my experience those situations are comparatively rare. If that were to happen, you'd be given the choice of whether to accept a downgrade or propose an alternative flight/routing that preserves the D1 equipment and service.
