I get similar when booking a companion voucher trip and wanting to use my AA sapphire status. You have to use your BA account to make the booking and so can't use the usual mileage booking trick of booking for another person with the same name as you. I have in the past been able to use the Finnair site to change the FF number. Being sapphire I was able to see it worked because seat selection became available. However, back in BA's MMB, the booking shows my BA number. Somehow the system has allocated FF numbers to the correct place for status, and it's ok after all.
