Have had it happen twice as well when flying BA F and connecting on separate itinerary. First leg we were traveling in Y and asked at check-in if they would through-check to our destination (HKG) and the agent said "no - that is only allowed for people traveling in First class". Little did he know we were traveling in F and he through-checked our luggage after showing our F ticket.
On the return sector the agent in Tokyo asked if we wanted our bags tagged all the way to our final destination without us even asking - given that we only had a 2.5 hour layover that was quite helpful!
