Used Yamato a couple of times, no idea about other options. From Kyoto to Tokyo it's two days, but next day delivery might be possible if you visit one of their offices in the morning.
My favorite thing is the possibility to schedule the delivery for a later date, which lets you take a side trip without worrying about luggage.
