As mentioned above by JimInOhio - seat map is important.

I'd say a few things:
  1. Aforementioned seat map... which then leads to...
  2. Aircraft - is the MSP-ORD leg on a regional jet? Does that matter to you?
  3. Connection time - is one a tighter connection than the other? Does that matter to you?
  4. Arrival time in SJU - one more preferable?
  5. Back up options - no idea what the schedules are like, but does ORD or IAD offer more than one flight a day to SJU, in case something goes wrong?
  6. Etc.
If you're asking about time of year, you probably know the northern midwest winter patterns pretty well, and if something is impacting ORD it might also be impacting MSP.

I prefer IAD for any connection, domestic or international, but that is mostly because I'm very familiar with he airport, I'm totally fine if something goes wrong and I get stuck there overnight.
