Now I can see that the first row of economy comfort is booked 4 out of 6 seats so looks like we got kicked out our seat for someone else. Very annoying.
This is likely an equipment change that caused it. It's happened to me too, but it's rare. The changes are handled by a different department, but they usually make sure to keep me on a similar seat type at least. It's strange they moved you out of economy comfort completely.
The payment issue is a bug for your partner. I've seen it being mentioned often in the last days here on FT. The TA should be able to just select a seat for free for her. Quite possibly the new changes on seat fees are causing these bugs.
Fingers crossed they can get you in those seats.
