I'd recommend leaving the "Program number" field blank when booking. Then try to get it changed once you have QR PNR on the QR website, or other various methods.

This is what I've done for CX bookings using AS miles. I can just enter my AA FFN when pulling up my reservation for the first time on the CX website.
