I had a similar situation a couple months ago where one of the 3 same-day departures was not credited automatically and had to be done manually afterwards.
ICN-HKG-TPE-HKG (the same-day turnaround in TPE was to try out the new Aria Suite on the way back). And similar to OP, it was the middle sector that was missed. So does CX IT system randomly pick any 2 of the 3 flights to credit automatically?
