I actually would've preferred doing my one return layover in SFO over TPE, just as far as that was concerned. That way, I could've used the layover to get my US entry/customs over with, instead of having to deal with it after landing at the end of the trip.
Besides what everyone has already mentioned, there's also the need to fight for cabin space for carry on if you are in domestic Y (which may not affect you if you got no carry on). It's likely not going to happen if you are transiting in TPE.
It's all personal so if you feel it doesn't bother you, choose what you prefer.
