Is SJU one of the destinations that was ineligible for certs until last year? As OP noted, it is showing options in Main and C+ from CLE, and DTW is showing FC options additionally (as below) on same the dates (all options showing involve connections under 4 hours). So, no, website is not denying this destination, it is simply refusing to allow bookings with connections of 4 - 6 hours even though they are valid connections that can be booked on a single fare component from US to SJU.
Was your HNL booking in D1? The T&C's do not allow D1 bookings with certs (this hasn't always been enforced, but the language has been there in the T&Cs for many years). Also, HNL is another destination where fares allow connections of up to 6 hours and it could potentially deny bookings with connections over 4 hours.
