Nice catch - it does seem as though a lot of these flights are not often bookable on the JAL website. I did not know this was a restriction though, as I have booked several tickets that are not for sale on the airline's website or as one ticket on ITA matrix before with no problem. I can recall and verify at least having done this with JAL and ANA, using AS and UA respectively - I could list some if you're curious, but just off of the top of my head, if you search CTS-HND, any non-direct route is not bookable on ANA as a single ticket, whereas it is bookable using UA.

Is this an actual restriction airlines impose? I have never run into not being able to book an award fare just because it is not available as a single ticket cash fare. To me it seemed more likely that it was an AS backend problem, not identiftying co-terminals and JAL affiliate airlines properly. Also, considering the 65k point figure, it seems like AS is pricing the flights into the 10,000 miles + bracket, which just seemed to further reinforce this being an IT error to me.

I know there are more "sensible" routings, but I just used these as examples, and at least for me, they would have had real applications.

I really don't want to pay 15k points + $26 and for what I could be getting for 7.5k points + $13 lol. The inconsistency is just very bothersome.
