I did use PayPal to pay for BA flights before. My general experience was good and no problems at all.

One main advantage of paying by PayPal is their pay in three options (interest free). So, if you want to split the payment in to three parts, it is a very good tool to use. I have used that to book BA flights before, and it worked without any problem.
