My employer will be sending me on a long haul journey for a conference in Premium Economy on a fully flexible ticket for £1200 return. I can see that business class special is also showing up at £1800 return. If I book the £1200 premium economy, in theory if prices don’t increase should the upgrade be just £600? Or will they maybe price the increase at a higher amount?

you should check the flexibility of the business class ticket. It may not offer the level of flexibility of the PE ticket if it truly is fully flex.
If there is a reason you employer is booking fully flex, you could end up "on the hook" if they need to utilize that flexibility
