I'll pitch in and say Luzern as well - I've been based in Switzerland at some point. Personally I'm not a fan of St. Gallen or Winterthur; Luzern has a certain charm to it. Have you considered renting a car as well or would you do everything by train? It's a beauty to drive through Switzerland as well even though the train system is really good.
