Airlink is the best domestic option in SA. They are great and the team at the Cape Town airport are super nice. When you check your bags just double check and make sure the final destination is ATL. Is carrying on your baggge an option? Wife and I have made multiple trips to SA and never checked a bag, ever. JNB is a crap shoot for baggage.

Was the direct flight from CPT to ATL not an option?
