You can make payments to your account at any time during your stay. I would check in and then immediately ask the front desk to apply the gift cards to the bill. Of course this will only be for the room charge, you will still have to have a credit/debit card on file for incidentals. I'm not sure if you can use a gift card for incidentals when checking out, but I don't see why not.
