That does not make sense. A competent agent should be able to combine the upgrades for all three segments (assuming you have sufficient miles) I have often done the same for two segments: secured one segment first, noticed a bit later that the other one had become available and called to have them combined. It takes some time and sometimes a supervisor needs to assist (I guess when the agent is not too sure how to do it).
I suggest you call again, ask them politely to check with a supervisor if you hit a problem.
