Yes, you should be able to check-in online or the UA app. Even if you are not able to generate a BP because document checks are required first, you are checked in and can obtain the BP at a transfer desk (assuming UA has transfer desks at MUC). With hand luggage only, 90min at MUC is no issue at all (provided that incoming flight from KRK is more or less on time). No need to rebook to the 6AM KRK-MUC flight. Most likely you will make it.

With checked luggage you need to pray that the check-in agent takes pity on you, knows how to do it in the system etc. It is not as simple as the previous poster explained. You always need a cooperating check-in agent to accomplish it and when on 2 separate PNR there is no duty on the check-in agents to go the extra mile for you.

Even if you have to pick-up the luggage at MUC and proceed to the check-in counters of UA, it is not impossible if your flight is on time, but it is def. going to be tight. Essentially you have 45min to reach the UA check-in counters if you arrive on time into MUC.
