As previously stated the check-in agents can do it, but do not have the obligation to do it on two seperate PNRs.
The short transfer time in MUC is not their problem, but yours. Even without luggage a transfer time of 90 minutes on 2 seperate PNRs is brave, especially in winter. A minor delay of the first flight might lead you to miss your TATL flight. You will not be covered, as you would be regarded as a noshow on the second PNR.
