It can take 1-2 weeks depending on the partner. I would give it at least 10 days before going down the path of requesting missing miles.
And the AA online missing miles system is very bad, oftentimes for partner flights it will error out or give you bogus reasons for disqualification. If this happens you have to just call AAdvantage Customer Service and have an agent manually do the request (800-882-8880, follow prompts for account service).
