I like Matsuyama. If you go there, you could also make a day trip by train to nearby Uchiko and Ozu, which are charming, historic towns. From Ozu, you could continue to Yawatahama to take the ferry across to Beppu, in Oita prefecture, Kyushu (or do the reverse).
