I usually don't bother with online check-in anymore. As others have already noted, I still have to wait at the front desk to check-in and show id. Some hotels just confirm the card on file and others want a card swipe during check-in. Online check-in doesn't appear to be a factor on if I need to swipe my credit card. Rather it just seems to vary based on the hotel ownership. YMMV...
