You only need to go through passport control between your flight from EWR and your flight to ARN. No security needed for arrivals from the US whether your flight departs from A or B.

However, MyCloud Hotel is primarily for people in transit who cannot enter Schengen without a visa. The maximum occupancy for a room is two adults or one adult and one child and the rate for a 4-hour stay starts at 144€ per room on a day I picked randomly. Although you will have to clear security after the stay it would be much cheaper to go landside and stay in a day room at one of the airport hotels. Try https://www.dayrooms.com/en/.
