Would it work to book the QR flight with your BAEC no., enjoy the GCH privileges, then at the gate ask the agents to swap to your QR FF number?
I once forgot to specify my BA Exec number for QR booking so asked gate agents in Doha to add before the flight. So I think the above suggestion should also work for OP.
