AF might offer a more refined inflight and lounge experience but I'd still take KL in this case. After a long flight I just want to be at my destination ASAP, instead of having to deal with a connection. I've transferred from AF256 onto MH many times and while it's a very civilised connection, that short flight just feels way longer after a 12.5hr flight.

They're not all that different, both being reverse herringbone seats. AF's might look a bit less fresh but I'd argue it's more comfortable for sleeping. The padding just feels better and the footwell is more spacious.

If KUL-SIN is on MH-prime (as opposed to KL-coded), the QF lounge is an option, which is especially nice if the OP has OWE. Otherwise, it's the SATS lounge which is mediocre at best.

As Sky priority Elite, I was refused the extra free luggage allowed by the status at check in since AF used Malaysian Airline for the connection between KUL and SIN. I had to pay 480 USD. When Asked, AF refuses to help and don't provide any reason. That's why I would go thru KLM since you are more likely for them to stick to your rights.
That's on you, I'm afraid. STE+ benefits don't apply on MH which is a OW member.
