Your wait-list is an entirely different booking (same flight doesn't matter here) versus your already ticketed flight and that's at the root of this.

I'm sure you'd like your miles back so that's how the cookie crumbles in this case. In the past, one could phone up reservations and wait-list the Biz segment against the already ticketed Eco one (same PNR, one confirmed segment in Y and one waitlisted segment in Biz) and that would only cost 25$ but they stopped doing that and are trying to force separate wait-list these days.
