The voucher only works on BA, and when I called BA the agent, they told me they couldn’t book a single ticket for LON-MIA-HAV while applying the upgrade voucher only to the LON-MIA leg. Is that correct?
My alternative is to book two separate tickets and allow enough layover time in Miami, though this seems more risky.
Any advice?

These vouchers are very restrictive. I think you may be falling foul of point 11 in the t&cs which states:
11. Cabin Upgrade Vouchers can only be used for British Airways flight-only itineraries with departures from the United Kingdom, and are available for British Airways mainline and British Airways CityFlyer and EuroFlyer franchise operated flights issued with a British Airways flight number only. Partner and code-share flights are excluded and will not be eligible for the Cabin Upgrade Voucher, including SUN-AIR.
So a mixed booking with other carriers doesn't work on the same PNR.
