So first - can you clarify if you were travelling on a Light ticket and have Skyteam Elite or Elite Plus status?
I had a similar situation. We were booked on a light fare from KUL-BKK-AMS. As the KUL-BKK was MH coded, no free baggage allowance and we would have to pay luggage for the whole journey as per Flying Blue. So that is correct.

(In our situation the platinum line was willing to change the flight to the direct flight to AMS, so baggage fees were avoided).
