Tolls & such have always been the responsibility of the renter. In London the congestion charge is handled this way. I would not expect any US rental agency to simply eat the cost. Instead, they'll offer to handle it for you and if you take them up on that fine offer there will be a convenience charge

I think the question is whether there will be lopsided demand for one-way rentals originating in the zone, which could lead to promo rates for one-way rentals returned in the zone to help keep rental fleets balanced.
Kind of like how rental companies have special one-way rates to move cars to Florida for the winter season, and back north in the spring. And special rates to move cars from NYC-area airports into Manhattan on Thursday/Friday and back to the airport Sunday/Monday.
