If there is an option to add the second US passport as part of the documents, there shouldn't be any issues. I'm trying to recall from memory, but I believe that there are separate identity documents and entry documents (or perhaps an identity document can be designated an entry document).
You don't have to submit the renewal in the same session, so, you could start the process and pause it if you need clarification.
Forgot to close the loop on this. I got clarification from CBP's hotline on how to handle this as I didn't want to risk an issue with my renewal. I was informed that I did not need to complete the application using both passports, just my primary passport. I was informed however that, if I did this, I can only use the Global Entry lane if I am using my primary, registered passport for travel. If I booked my travel using the other passport, I must use the regular US citizens line. Alternatively, I could enter both passports' information and bring both documents to the interview and then I could use the GE line regardless of which passport I was traveling under. Additionally, if I only registered with my primary passport but was planning to travel with the other passport, I could stop by a GE office and have them add the passport to my account at any time before I travel.
