If I landed in Narita, I'd take the bus over and stay at the Excel Tokyu since I'd be leaving from T2 early the next morning. The convenience of being at the airport beats trying to get back to the airport from the Tokyo city proper.
These days I'm landing in Haneda directly so I usually stay at the Villa Fontaine since it's attached to T3 and my flight lands in the evening, not wanting to travel any more than needed after I land.

Curious, do you have the choice of retrieving it if you choose or is it a rule that it has to go to the final destination if it's on one ticket on an overnigh connection?
I always flew on separate tickets ORD-HND and HND-KUH/CTS/OBO so I had to recheck the next morning.
