The answer to that is Yes. It wasn't this way when IC payment cards were first introduced in Japan, but these days, they're pretty much interchangeable / interoperable. Back to my point about "always" or "never," there may be some obscure situation such as not being able to load a monthly commuter pass from the Fukuoka metro onto a Digital Suica card from JR East, but for all practical purposes that a tourist is likely to run into, the Suica card will serve your IC fare card needs universally while in Japan, whether it be on any JR company line or non-JR lines such as the various subways and private railways.
