Im not too scared by the time on train/subway. It will be some hours, and the cost seems modest.
Planning to do the same... just plan to spend the whole days in Tokyo anyway and come back to hotel at the end of the days.
Seems the hotel provides really good value compared to other hotels in central Tokyo
