I've had to remind checkin agents that the second flight is in F if they try to charge for baggage, and they had to put in an override.
This was my understanding, at least for (complimentary) upgrades, is that the baggage allowance doesn't apply if it's not the first flight - I've never had to rely on it or push back though, hence my question. If purchased, and not upgraded, the baggage allowance should show in the receipt, and by my understanding there is that the F allowance would apply (otherwise folks buying F out of cities with 145s or CR2s wouldn't get those benefits).
