After digging deeper I've determined that at some point the rules changed. Previously it was not a requirement to pay for a ticket using the BofA card in order to get the checked bag benefit.

Now it is and using wallet funds from a cancelled ticket paid for using an Alaska card either doesn't qualify or payments aren't being tracked as counting even though Alaska's intention is that they should.
