Most likely because Philippine Air is non-stop to MNL and CEB where as BR is a one-stop. Generally non-stops cost more in most cases.

For starters on Philippine Airlines Eva Air competition on West Coast to the Philippines the flights that you're looking for are PR105/113/103/125 for MNL and CRK. While for CEB it's combination of the Philippine Airlines flights from LAX/SFO/SEA with MNL-CEB.
