Stayed 2 nights in Sep with 1 day traveled into Tokyo. For transit it's excellent - free shuttle and very close to Keikyu line station. Travel into Tokyo will take you around 30mins to Shinagawa (may need to change trains mid-way) and another 20-40mins further into the city (depending on where you are planning to stay), cost around JPY600-800 one-way (cheaper if you avoid subway and change to JR at Shinagawa station - within JPY500 one-way). If you plan to do sightseeing without thinking returning to the hotel for rest it could be an option, but otherwise it could be a pain to travel back and forth.

If you also plan to visit Yokohama, there's train every 20-min or so going to that direction.

One more thing to note - if you travel back to Haneda airport use the free shuttle as much as possible - the train in early morning can be very crowded you may have to wait for another train before you can board (for another 10 mins). The Keikyu line exit nearest to the hotel only has escalator up to the concourse - stairs only the other way without lift (at the opposite end instead).
