The upgrade offers are only based on single flights. If you want to upgrade the entire sector you can change your booking to business class booking (which is sometime cheaper than upgrading online) or try to upgrade with avios online if seats are available. The online upgrade offers are for single flights and sometimes both flights aren't available. However if they are there is a discount given to upgrade both sectors.
