So I saw a good Economy Fare, clicked the Eupgrade button and it said e-upgrade space available and you will be waitlisted because you are outside your clearance wndow. So I purchase the fare and then go to manage my booking, click the eupgrade button and it says "not available." What gives?

Usually this happens to me at this time of year because all my eUpgrades are expiring on Jan 15, haven't rolled over yet, and I'm trying to upgrade a flight after that.
Or it might just be a bug, and calling in to have them apply the eUps should solve it.
