a couple hotels i see within our budget is Kadoya Hotel, Rose garden shinjuku, Nishitesu Inn Shinjuku, Hotel Sunroute plaza Shinjuku, Citadines Central Shnjuku, Shinjuku Washington Hotel ANNEX/Main, Onsen tyokan yuen Shinjuku, Hotel Gracery Shinjuku and probably others too.
What kind of foodies are you?

From a glance of the hotels you've listed, they seem to be JP business hotels which will be quite compact with an infant. Twin rooms will tend to be a bit larger than doubles. Do the credits also cover Tokyu Stay? They offer an in-room washer which can be a blessing with soiled baby clothes. Other apartment style hotels with kitchenette and possibly in-room laundry are Section L, Mimaru, MONday which all may be more than the budget especially for tourist central area of Shinjuku. Asakusa or Kinshicho locations are usually a bit more budget friendly.
