Any of those four options work.
The vibes of Tokyo, Osaka, and Kyoto differ a good bit. Tokyo's massive and can feel quite business impersonal. There are so many neighborhoods which have their own unique charm. It might feel quite empty on NYE as it is "the big city" where lots of people will leave to go home to their extended families for NYE. Osaka's got bright lights and a bit more brash. I find it a bit more chaotic than Tokyo which might be appealing as people tend to associate this with being more lively. Kyoto's a cultural capitol and a bit more aloof, though probably very crowded.
There's a fireworks and drone show in Kobe for the countdown if you're looking at a more Western celebration (Japanese people will be shuffling through a temple and watching tv holiday variety show)
