Most likely a supply and demand thing. JFK is a hub for AA, so they'll have a lot of connecting passengers flying through JFK to elsewhere (as is PHL further down the coast). EWR is not a hub for any OW airline (but is for United). The only places that AA fly to from EWR are places that you can fly to direct from LHR. That lack of onward connectivity is likely to impact demand, and therefore price.
