We booked PE each way. Flying into JFK but out of Newark as PE was £30 cheaper per person than regular economy from Newark!
I thought it will have been a glitch and expected to see a new price when paying. But we got the cheaper deal.

Most likely a supply and demand thing. JFK is a hub for AA, so they'll have a lot of connecting passengers flying through JFK to elsewhere (as is PHL further down the coast). EWR is not a hub for any OW airline (but is for United). The only places that AA fly to from EWR are places that you can fly to direct from LHR. That lack of onward connectivity is likely to impact demand, and therefore price.
