I raised these points with the MTA and to their credit, received the following just a few hours later:

Hello FH,

You are correct. Currently, borrowed or rented vehicles will be tolled the Tolls by Mail rate if you go to the TbM website (Tolls by Mail) and use the Pay Toll Now function, but we are actively working to make changes to the system so the E-ZPass rate will be tolled instead.
