Have you started a renewal application? I think you'll find you'll be given an option to add an "identity document" which allows you to enter in a second passport. I can't promise that the application will accept that, but the option to enter it is certainly there on the application.
If there is an option to add the second US passport as part of the documents, there shouldn't be any issues. I'm trying to recall from memory, but I believe that there are separate identity documents and entry documents (or perhaps an identity document can be designated an entry document).
You don't have to submit the renewal in the same session, so, you could start the process and pause it if you need clarification.
